Recent Advances in the Transcriptomic Study of Shrimps

ABSTRACT

Transcriptomics is a subject on the transcriptome, a whole transcript transcribed in a cell, tissue or organ at a specific developmental stage or under a specific physiological condition. The early-developed transcriptomic method like Genechip assay had not been well applied in the transcriptome study of shrimps due to the lack of the genomic information of shrimps. The development of the transcriptomic study of shrimps becomes more rapidly after the emergence of sequencing-based transcriptomic methods and the use of the de novo transcriptome assembly tool like Trinity for the species lacking reference genome, especially in the past two years, works on the shrimp transcriptome have developed by leaps and bounds. This review will briefly summarized the recent progress on the transcriptomic studies in shrimps involved in the development, immune response, environmental stress, nutrient metabolism, and molecular markers, and the future of the shrimp transcriptomics is also prospected.

摘 要

转录组学是研究特定细胞、组织或器官在特定生长发育阶段或某种生理状态下的所有转录本(即转录组)的科学。由于缺乏对虾的全基因组信息,早期的转录组学研究技术如基因芯片技术没有在对虾转录组学研究中得到很好的应用,随着以高通量测序为基础的转录组学技术的出现,以及无参考基因组de novo组装技术(Trinity)的应用,使得对虾的转录组学研究才得以逐步开展起来,尤其是近两年,对虾的转录组学研究得到了突飞猛进的发展。本文综述了对虾转录组学研究在对虾的生长发育、免疫应答、环境胁迫、营养代谢和分子标记开发等方面的最新研究进展,并对对虾转录组学研究的前景进行了展望。

1. 引言

转录组是指细胞中产生的全部转录产物,包括编码蛋白质的信使RNA(mRNA)和非编码RNA(ncRNA) [1] 。这些RNA在不同类型的细胞和组织中、在个体发育的不同阶段以及不同的环境条件下的表达丰度会出现明显的差异。转录组学就是研究这些差异表达变化规律的科学,可以从整体水平上揭示活细胞内各种功能基因的转录情况及其转录表达的调控规律,进而有助于人们了解细胞内的各种生理调控过程以及代谢途径的分子机制 [2] 。已建立的多种转录组学研究技术可分为两大类:一类是基于杂交的转录组学技术,如微阵列技术;另一类是基于测序的转录组学技术,包括基因表达序列分析技术(SAGE)、大规模平行信号测序技术(MPSS)、表达序列标签文库测序技术(EST)以及第二代高通量测序技术(NGS),即RNA测序技术(RNA-seq)等 [3] 。微阵列技术的应用需要依赖于已知的基因组或cDNA序列的信息,由于对虾的基因组测序尚未完成,其功能基因组信息又知之甚少,因此,大大限制了该技术在对虾转录组学研究中的应用,只能借助于已经获得的对虾EST序列作为探针,对对虾特定基因的表达谱进行分析 [4] [5] [6] [7] [8] 。在随后发展起来的基于测序的转录组学技术中,EST文库测序技术最早被应用于对虾的转录组学研究。Lehnert等(1999)首次构建并测定了斑节对虾(Penaeus monodon)的头胸部、眼柄和腹肢的cDNA文库,获得了一系列对虾EST序列。之后,该技术在对虾转录组学研究中得到广泛应用,积累了大量的对虾EST序列 [9] - [17] 。然而,该技术的测序成本很高,实验过程复杂,费时费力,难以区分不同亚型的基因表达以及等位基因的表达,因此,在对虾转录组学研究上的应用受到限制。高通量测序技术的出现,克服了以上转录组学研究技术的局限,其具有测序通量高、灵敏度高、成本低廉以及可对基因的表达水平进行定量等优势,这为转录组学研究带来了重大的革新,尤其是无参考基因组的de novo组装技术(Trinity)的应用,极大地推动了对虾转录组学研究的进程 [18] 。

2. 对虾转录组学研究的最新进展

对虾(Penacus orientalis)属于节肢动物门(Arthropoda),有鳃亚门(Branchiata),甲壳纲(Crustracea),软甲亚纲(Malacostraca),十足目(Decapoda),枝鳃亚目(Dendrobranchiata),对虾科(Penaeidae),对虾属(Penaeus)。对虾是世界上非常重要的海水养殖经济品种,然而,由于对虾种质资源的退化和流行病的频繁爆发,给对虾养殖产业造成了巨大的损失。目前,对虾的分子遗传背景信息匮乏,而组学技术的快速发展与应用,为快速揭示对虾的功能基因及其表达调控提供了新技术和新思路。Li等(2012)首次使用RNA-seq方法测定了凡纳滨对虾(Litopenaeus vannamei)幼体的转录组,随后越来越多的研究者在对虾上开展了转录组学研究,旨在从mRNA表达水平上揭示对虾在生长发育、营养代谢、抗病免疫和环境胁迫等过程中一些重要生物学现象的分子机制,尤其是近两年的相关研究报道呈井喷式增长 [19] - [38] 。本文将从以下五个方面:生长发育、免疫应答、环境胁迫、营养代谢和分子标记开发,阐述对虾转录组学研究的最新进展。

2.1. 生长发育

苗种繁育是对虾人工养殖中的关键一环,尤其是某些对虾品种如斑节对虾(P. monodon),在人工圈养过程中繁殖力受损,导致其产卵量、孵化效率和幼体的成活率都较低,严重制约了这些对虾品种的产业化养殖的健康发展。了解对虾生长发育调控的分子机制,尤其是性成熟和蜕皮等重要生物学过程的分子机制,对于促进对虾的苗种繁育具有重要意义。目前,借助于比较转录组学技术,通过对不同成熟阶段的卵巢或精巢的基因表达谱进行分析,已成功挖掘到了20多个参与对虾性成熟的关键功能基因 [28] [34] [39] [40] ,以及这些关键功能基因所参与的生殖通路 [6] [41] ,推动了对虾繁殖生物学研究的发展。例如,Uengwetwanit等(2017)比较分析了野生的斑节对虾和养殖的斑节对虾的卵巢和精巢的转录组,鉴定出了促性腺激素释放激素(GnRH)、L型电压依赖性钙通道α-1C和表皮生长因子等性腺成熟相关因子的蛋白质受体,发现差异表达的基因主要富集于GnRH信号转导通路和黄体酮介导的卵母细胞成熟途径这两个生殖通路 [6] 。Brady等(2013)比较了野生的斑节对虾和养殖的斑节对虾不同发育时期卵巢的转录组,发现卵黄蛋白前体基因( Egg yolk protein precursor)和脂滴蛋白基因(Lipid storage droplet protein)在野生的斑节对虾中具有更高的mRNA表达水平 [41] 。

蜕皮对于对虾的正常生长和发育至关重要,对虾的蜕皮过程既有旧的外骨骼的消化和再吸收,也有新的外骨骼的重建事件的发生。但是,目前人们对对虾蜕皮的分子机制知之甚少。通过对对虾蜕皮周期内差异表达基因的分析,可以在基因表达水平上更好地解析蜕皮发生的内在生理机制,从而推动对虾的发育生物学研究。Seear等(2010)利用所构建的南极磷虾(Euphausia superba)的cDNA微阵列,对其整个蜕皮周期进行了转录组学分析,共鉴定出26种角质层细胞特异表达基因(cuticle gene),其在整个蜕皮周期中表现出不同的基因表达谱,发现几乎所有的角质层基因在蜕皮前期上调表达,在后期下调表达;另外,还发现了许多涉及几丁质的合成、分解和再吸收的基因 [8] 。Wei等(2014)使用高通量转录组测序技术对五个连续发育阶段的凡纳滨对虾(胚胎、无节幼体、蚤状幼体、糠虾和幼虾)进行了转录组测序,经组装获得了66,815条unigene,依据基因的表达模式将相邻发育阶段的差异表达基因聚类,通过GO和KEGG富集分析以及对功能基因的分析,揭示了对虾在变态过程中组织发生、肌肉发育和外骨骼重建等生理变化的分子机制 [22] 。Gao等(2015, 2017)对凡纳滨对虾9个早期发育阶段包括卵细胞、囊胚、原肠胚、肢芽期、膜内幼体、无节幼体、蚤状幼体、糠虾和幼虾,以及8个蜕皮阶段包括蜕皮间期(C)、蜕皮前期(D0、D1、D2、D3和D4)和蜕皮后期(P1和P2)的转录组进行了测序和分析,通过对早期不同发育阶段和脱皮阶段的差异表达基因的GO功能富集分析以及KEGG代谢通路富集分析,分析了对虾外骨骼形成相关基因包括外骨骼的合成、降解、钙化与硬化以及矿物质的吸收与重吸收等相关基因的表达模式,以及与蜕皮发生相关基因包括激素调节基因、骨架蛋白基因和免疫应答基因的表达模式,解析了对虾蜕皮的可能分子机制 [24] [42] 。

2.2. 抗病免疫

免疫应答反应是一个病原与宿主相互作用的复杂过程,深入了解对虾应对病毒、细菌和原生动物感染以及毒素作用的免疫防御机理,才能有针对性地对对虾各种疾病进行有效的防治,解决对虾养殖业所面临的严重的病害问题。目前,从转录组学的角度上探索对虾病害爆发的分子机制,开展对虾病害防治和对虾抗病选育方面的研究工作已取得了较大进展。

Rojtinnakorn等(2002)最早构建和测定了白斑综合征病毒(WSSV)感染和未感染日本对虾(P. japonicus)的血细胞cDNA文库,EST分析结果表明,共鉴定出了152种新蛋白,其中28种与免疫防御相关,包括酚氧化还原酶系统、抗菌肽、粘附蛋白和其他防御相关蛋白。另外,与蛋白酶抑制剂和肿瘤相关蛋白相关的所有EST仅存在于WSSV感染的对虾文库中,而且还发现编码凋亡肽的EST在WSSV感染的对虾文库中高水平表达,并且与防御相关的蛋白的EST在被感染组中的占比远高于未感染组 [12] 。Clavero-Salas等(2007)构建了WSSV感染凡纳滨对虾的鳃cDNA文库,并对其中的872个cDNA克隆进行了测序分析,研究了感染WSSV病毒后对虾鳃的基因表达谱变化,鉴定出了一批对虾应对WSSV感染的特异性应答基因 [16] 。随着转录学技术的发展,尤其是高通量测序技术的出现,促进了对虾WSSV感染的免疫机制研究在其它对虾品种的不同组织中进一步展开,例如印度对虾(Fenneropenaeus indicus)、罗氏沼虾(Macrobrachium rosenbergii)和日本囊对虾(M. japonicus)的肝胰腺 [17] [26] [36] ,斑节对虾的血细胞 [7] ,凡纳滨对虾的血细胞和肝胰腺 [19] [43] ,中国对虾(F. chinensis)的头胸部、附肢、肝胰腺和肌肉 [37] [44] 。同时,其它对虾病毒包括黄头病毒(YHV) [5] [7] 、桃拉综合征病毒(TSV) [21] [45] 和传染性皮下及造血组织坏死病毒(IHHNV) [46] 的感染机制研究也陆续报道出来。

另外,副溶血性弧菌(Vibro parahaemolyticus,VP)也是对虾养殖中的一个常见病原,可引起急性肝胰腺坏死病(AHPND)。有研究人员通过对VP感染和未感染以及VP感染后存活的对虾的胃进行转录组分析,发现了一些与AHPND发病和免疫防御相关的基因和途径,如抗菌肽、proPO系统、氧化应激、蛋白酶/蛋白酶抑制剂、凋亡肿瘤相关蛋白、病原体识别免疫调节剂、血液凝固系统、粘附蛋白和热休克蛋白等 [47] 。还有一些学者利用转录组测序技术研究了VP感染脊尾白虾(Exopalaemon carinicauda)肝胰腺 [35] 、凡纳滨对虾的肠和血细胞 [32] [38] 后的免疫机制。这些研究提供了AHPND感染期间对虾各器官的免疫分子反应的基础信息,为开发监测疾病进展和宿主免疫应答的生物标志物及AHPND的治疗方法奠定了基础。

此外,用于对虾养殖的饵料常常会被黄曲霉(Aspergillus flavus)或寄生曲霉(Aspergillus parasiticus)等真菌污染,产生黄曲霉毒素B1(AFB1),食用含AFB1的饵料会严重影响到对虾的健康,导致产量降低。为了了解对虾应对AFB1刺激的免疫防御机制,Zhao等(2017)分别用含与不含AFB1的饵料喂食凡纳滨对虾,并对其肝胰腺进行转录组学分析,发现了30个差异表达的基因被富集到与免疫相关的一些信号通路或途径,如AMP激活的蛋白激酶信号通路、mTOR信号通路、泛素介导的蛋白水解途径和过氧化物酶途径等 [48] 。

2.3. 环境胁迫

在对虾的水产养殖过程中,由于密集培养或环境突变,常常使对虾直接暴露于不理想的生存环境中,如亚硝酸盐积累、氨浓度升高、盐度降低和水温升高或降低等,这些不利因素会破坏对虾机体的动态平衡,导致严重的压力胁迫,增大病原感染的几率,给对虾养殖带来极大的损害。因此,为了解环境胁迫对对虾机体产生的不利影响的分子机制,Vega等(2007)构建了暴露于高温、低氧和低渗条件下的斑节对虾的抑制消减杂交文库(SSH),测序分析后获得了50多个与免疫功能有关的差异表达基因 [15] 。之后,其他研究者又利用转录组学技术研究了亚硝酸盐、温度、盐度和氨等胁迫下,对虾应对环境胁迫的应答基因以及可能被激活的关键通路 [20] [23] [25] [30] [33] [49] 。其中,Guo等(2013)的研究表明,亚硝酸盐胁迫产生的细胞毒性与免疫反应、解毒和凋亡等途径紧密相关 [20] 。Sun等(2014)的研究发现由于温度升高导致的对虾病毒WSSV急性感染会引起与能量产生有关的基因上调表达,而与细胞周期和细胞死亡的正调控有关的基因下调表达 [23] 。Wang等(2015)的研究发现低盐度胁迫下,对虾对碳水化合物、氨基酸和脂质来源的能量需求增加,用以满足低盐胁迫下对虾的额外的能量需求,但同时也会导致活性氧的过量产生,为维持体内的稳态平衡,蛋白质泛素化和相关途径被激活以去除过量的活性氧物质和代谢废物 [25] 。Lu等(2016)和Wang等(2017)的研究表明,氨胁迫下差异表达的基因主要被富集到免疫防御、蜕皮和渗透压调节等相关的通路中,并且发现参与氮代谢的大部分差异表达基因在降低氨毒性中发挥了重要作用 [30] [49] 。另外,Huang等(2017)的研究发现在低温刺激下,催化活性和代谢途径是对虾对冷应激反应最敏感的通路,而丝氨酸/苏氨酸蛋白激酶信号通路可能在冷适应中发挥较重要的作用 [33] 。以上对对虾应对环境胁迫下应激反应机制的研究,为进一步了解环境胁迫与对虾机体应答之间的关系打下了基础,为培育强抗逆性的对虾新品种以及对虾水产养殖的最佳条件提供了指导。

2.4. 营养代谢

对虾营养代谢方面的研究有助于在对虾养殖中,选择适用于不同发育阶段的对虾饵料,优化饵料的成分组成以及降低养殖成本。良好的对虾饵料应该既能满足不同发育阶段对虾的食性转变的营养需求,达到最优的饵料效率,也要最大限度地减少对虾因饵料的不适和过度投食造成的浪费和对生态环境的不利影响。另外,在对虾饵料中添加动物来源的蛋白质成本较高,也限制了对虾养殖业的发展,急需添加植物来源的蛋白质作为替代。因此,为了了解对虾在发育过程中由食性转变引起的生理变化的机理以及高饵料效率产生的分子机制,Chávez-Calvillo等(2010)最早利用转录组学技术分析了在饵料中分别添加动物来源的蛋白质和植物来源的蛋白质的凡纳滨对虾肝胰腺和肌肉的差异表达基因,结果表明,在肝胰腺组织中发现了6个差异表达的基因,这些基因是与代谢,转录调控和rRNA亚基相关的蛋白质;在肌肉组织中发现了4个差异表达的基因,是与免疫反应、细胞结构和信号传导相关的蛋白 [50] 。Wei等(2014)对5个不同发育阶段(胚胎、无节幼体、蚤状幼体、糠虾和幼虾)的凡纳滨对虾进行了转录组测序,获得的66,815个unigenes中,296个被注释为16种不同的消化酶,包括5种碳水化合物酶,7种肽酶和4种脂肪酶。在发育过程中这些多样性的酶的组合说明了对虾具有利用不同来源的食物来满足其营养需求的能力。对凡纳滨对虾在发育过程中食性过渡的分子机理的了解,可用于对虾早期发育过程中的营养调控 [51] 。Elizondo-Reyna等(2016)对在饵料中添加和不添加藻类的凡纳滨对虾进行了转录组测序,一共获得了396个差异表达的基因,这些差异表达的基因主要被富集到免疫反应、脂质代谢、氧化还原过程和应激反应等通路,为研究以藻类喂食对虾时,对虾机体营养代谢的分子机制提供了有价值的信息 [27] 。另外,饵料效率是对虾遗传改良项目中一个重要的经济特征,剩余采食量(residual feed intake,RFI)被用以衡量饵料效率。RFI定义为基于维持体重和产量的要求,实际采食量和预测采食量之间的差值。差值小代表高饵料效率,而差值大表示低饵料效率。RFI由预期饲料采食量以观察采食量作为因变量进行多元回归计算获得 [52] 。基于RFI的平均值,Dai等(2017)选择了高饵料效率组、低饵料效率组和对照组的凡纳滨对虾的肌肉进行了转录组测序,比较了两个极端组和对照组之间的基因表达模式,共鉴定出383个差异表达的基因,通过研究这些差异表达基因的功能及参与的代谢通路可以揭示驱动饵料效率内在的分子机制,为应用到对虾的高饵料效率遗传育种中打下了基础 [31] 。

2.5. 分子标记的开发

高通量测序技术的应用极大地促进了单核苷酸多态性(SNP)和微卫星(又称简单重复序列,SSR)等一些分子标记的发现和基因分型的研究。SNP和SSR标记被广泛用于全基因组关联分析(GAWS)、高密度连锁图谱的构建、家系的鉴定和品种纯度检测等方面。Baranski等(2014)使用转录组测序的方法建立了斑节对虾的高密度连锁图谱,使用Illumina iSelect lecCerca基因分型矩阵对推定的473,620个SNP中的6000个进行了基因分型,在这些SNP中,3959个被映射在44个连接群(linking groups)中;另外,发现这些多态性可能与其它重要的性状如疾病的抗性和繁殖性能的变化紧密相关 [53] 。Yu等(2014)从Illumina测序平台HiSeq 2000产生的凡纳滨对虾的两个转录组中,一共发现了96,040个高质量的SNP,对SNP进行特征分析表明,凡纳滨对虾具有中等偏高的遗传多样性和高度杂合性 [54] 。杨铭等(2017)利用凡纳滨对虾转录组测序的数据,在11,195 条转录组测序的片段中挖掘到14,767条SSR,统计发现在凡纳滨对虾中SSR出现的频率为 16.76%,在所有的SSR中,2碱基SSR最多,占59.53%,其次是3碱基SSR,占35.78% [55] 。大量的分子标记的开发为对虾遗传多样性和育种研究奠定了良好的基础。

3. 前景与展望

高通量测序技术的不断进步是推动对虾转录组学发展的主要动力,可以预见的是,最新的第三代转录组学测序技术,即全长转录本测序,必将大大推动对虾转录组学研究的发展。基于PacBio平台的全长转录本测序技术的测序速度更快,精度更高,单反应测序长度可达几千个碱基,并且无需逆转录成cDNA,可以直接对RNA序列进行测序。不断发展的转录组学测序技术也必将推动对虾的全基因组组装工作的完成,尽管对虾的基因组较大(约2.13 G),基因结构复杂(高重复度和高杂合度),但随着越来越多的全长转录本测序信息的积累,将很快获得的对虾全基因组序列信息,从而走出无对虾参考基因组这一困境。反过来,一旦对虾的全基因组组装完毕,今后对对虾的转录组测序结果的注释将变得更准确。今后,对虾的转录组学研究结果一定要与对虾的基因组学、蛋白质组学和代谢组学研究结果相关联,才能准确挖掘和定位靶基因的功能与作用机制,为对虾抗病、抗逆和高产等优良性状的品系改良及对虾生长、营养和生理等方面的研究提供技术支撑。
